I have a quad core q6600 with the latest version of Boinc in Vista. I am not how to properly install the optimized client, I get the optimized to run only two of my cores, while the other two running regular setii.

Very interesting how you manage to get such configuration :)
Basically, you just need to copy all from Files to install folder of SSSE3-version archive you've downloaded to SETI project directory.
Try to restart BOINC.
What processes names that runs on all 4 cores (2 different names I suppose from your post)?

They need to go in the project folder, not the BOINC folder. It would probably be

For BOINC 6 and Vista correct path is "C:\ProgramData\BOINC\projects\setiathome.berkeley.edu". But beware, ProgramData is hidden directory, you probably need full administrative access with elevated privilegies to see it. (Or to disable Vista's UAC  ;D ).

With 6.2.19 for Windows there is no Projects in program files\Boinc
There is one userdata but Boinc wont get that Optimized seti when I copy there.
I did a search for "Project/s" and only finds it in appdata.

Please,
1)write full path for Projects directory you found
2)write full path to folder where you copied seti opt app files.

Found C:\Documents and Settings\All Users\Application Data\BOINC
Copied C:\Documents and Settings\All Users\Application Data\BOINC\projects\setiathome.berkeley.edu

Did you copy just files, not Files to install directory itself?
