I'm puzzled by AP app, it outputs a couple of result files. pulse.out, pulse0.out, pulse1.out.

But the files are created in some unpredictable sequence.

What I'm planning to do is add a progress indicator for AP tasks. http://setiathome.berkeley.edu/forum_thread.php?id=69136

Can someone tell me more about the pulse.out and if I can use them for a progress indicator.

I'm afraid not unless you know where fraction done tag there, if any.
AP saves it's state in binary file.
1 and 2 - are 2 sets of checkpoints. It was made to make checkpointing more robust. If any of checkpoints fail AP will try to continue from other one.
